I appreciate the help but... I can't imagine anyone besides Strong Sad playing Seymour. Homestar's not smart enough, and I could never imagine him feeling guilty about killing people.
What I have to say:
Strong Sad as Seymour Krelborn, because they're both kinda geeky, low-self-esteemed guys. Besides, Strong Sad's the first person I think would lose blood.
Marzipan as Audrey because she cannot be Strong Sad, obviously, and I guess I can imagine SOMEONE beating up on Marzipan, and her not caring too much. I can totally imagine her saying "I don't deserve a guy as sweet, caring, and sensitive as Strong Sad."
The Stick (and The Big Ol' Tree) as Audrey II because a seemingly innocent plant turns evil and carnivorous.
Bubs as Mr. Mushnik, of course he'd have to exaggerate not being successful, but is the businessman of the group.
The three frequently pictured Pom girls as Crystal, Ronnette, and Chiffon because I just think they'd be ideal.
Homestar Runner should get the bit part of that one patient that Orin had that wanted a root canal to get a candy bar: Homestar was the FIRST guy I thought of when I watched the movie for the... I dunno two hundred and forty eighth time yesterday.
Pom Pom would be a great replacement for the first customer.
Coach Z and the Poopsmith both seem like they could be miscellanious (sp?) Skid Row people.
While Strong Bad is sadistic enough to play Orin, I can't imagine Strong Sad killing him and feeding him to The Stick (who isn't supposed to eat him BTW, but I'll let that slide) to AVENGE MARZIPAN. However I suppose that would work if I wrote something along the lines of:
"While Strong Bad was desperately trying to get his soy-sauce-incense-mask off, he asked Strong Sad 'What did I ever do to you?'
Strong Sad replied 'Lots of things; bad things! But I'm really here because of what you did to her!!'
Strong Bad asked playing dumb, 'Her who?' then he realized Strong Sad meant Marzipan and said, 'Oh, her.' and then he had a heart attack from all the soy gas."
You should never breathe soy sauce.

Wow, this is a long post. I guess I'll just let you know when I'm done with the story! (Well, chapter 1 at least) Thank you for your help!!
Edit: Oh, sorry to nitpick but "muchly" is not a word since "much" can also be used as an adverb.
Edit again! Chapter 1 is up and running. Read it please!
