Virus Strong Bad IS Strong Bad, just under the influence of...a virus.

Mario Paint Strong Bad COULD have been a possibility, but I always just saw that as a canonical version of the cartoons, just in a different style and therefore not a "seperate universe". But then again, Puppet Strong Bad was there and I could say the same thing about puppet stuff, so I don't see why not.

I always considered Action Figure Strong Bad in the same line as Strong Badman; even then, it'd be prooty hard to work in.

I guess Buckethand could've gone in, but how far could they take that? Same for the Strong Bad/Poopsmith--which has even less to work with.

It's from "Secret Identity". When Strong Bad was saying that he was actually the Poopsmith there was an easter egg you could click to see some kind of weird SB/Poopsmith cross thing. One alternate-SB I haven't seen mentioned yet: the "old comics" version with the huge nose. Granted, he was only on screen for like five seconds, but it would've been funny to see him randomly pop up at the part where Stinkoman was making fun of Strong Bad's "big nose". XD;
