I prefer it when Homestar and Strong Bad work together - it's much funnier. Compare "Marshmallow's Last Stand" with "Date Nite" and you'll see my point.
However, it might quite funny to have the two fighting each other indirectly. For example, the two armed/no-armed forces of Free Country USA: "The Shady Missionaries/Mersonaries" vs. "The Homestarmy".

The HR games are all parodies (of sorts) of actual genres of games, usually from the 80s and 90s. A driving game would be cool, but it would have to be the kind where your car doesn't move at all and some repeating scenery moves by you.

That would work even better as a Mario Kart-like game with all the characters.
