Strong Bad was basically being the bad kid in Sunday School who purposely messed up the lyrics because he forgot them.

I personally don't see why people take offense at this song, unless of course they didn't pay any attention to what Strong Bad said and just got mad over the word stupid being used in it. This is what he says:
"O holy crap
And something, something, something
Ah, there was this guy
And he was probably born
They didn't know
If he was really stupid
But then they asked somebody
And they said he was stupid
He said, uh, that he was great
And ev'body believed him
That guy was GREEAAAAA— "
See, Strong Bad is saying that some people didn't know whether Jesus was stupid, so they asked someone else, who said he was stupid. But in the end, Jesus ended up being great. This is pretty much a truthful account of it all, since many people did find Jesus to be a bit high-and-mighty.

You know, no matter how many times I watch this toon, I very distinctly hear the word "bored", not "born", changing the entire meaning of it altogether.

And by the way, aren't TBC Catholic? I remember reading that somewhere.

Same here, I always hear the D sound, not the N sound. Maybe he says Born'd? Like in the TGS way. I doubt it since it's so old though, but maybe.

There is no clear reference to Jesus anywhere in the song. The controversy is that he happens to be parodying O Holy Night and that he apparently says "he was probably born". Otherwise, this should not cause any problems whatsoever.
