Allow me to clarify:

In actual speaking conversation, I'll of course say "what" because that's how it's spelled.

When used by itself as a euphemism or outcry of confusion, though, "wut" is acceptable as an alternative.

Yes, I know that, but I just prefer "what" for both actual speaking and confusion.
